I want to change the placement of doors and ladders in my ship, because their automatic placements are unnecessarily complex. Like, I have 3 floors on my ship, but instead of having one main ladder connecting all three floors I have one main ladder connecting the top two floors and if you go into one of the side rooms there’s a ladder leading to the bottom floor.

As far as I’ve found no, but it sounds to me like you have a module connected wrong in your case, when snapping them together want the top bottom connections from floor 1-2 and then 2-3 in a column. Unfortunately it will still be 2 separate ladders though, one from floor 1-2 and then another rotated 90° clockwise within the same shaft from floor 2-3
